The Katana has everything to do with Ninjutsu. The whole straight bladed Ninjato thing is a load of crap.
Then again, just about everything having to do with Ninjutsu is a load of crap as well, so I'm not entirely sure what I'm trying to get at here.

nah i dont know what the rat taught them, but isn't ninjutsu, if not, why did they learned to use katana, sai and nunchuks(until the UK goverment confiscated 'em) that have few to do with ninjutsu? The turtles learned to use those weapons because they're distinct in both appearance and use, that makes each of the turtles more distinct, easily recognisable and easily identified with. Accuracy really wasn't the point of loading them up with those weapons, nor was the actual usefulness of the weapons in question. The point was the same reason wrestling was huge back in the 80s. It didn't matter if you knew wrestling was fake or not, wrestlers were loud and easily recognised, that made choosing a hero easier, same with the turtles. The different weapons made it easier to recognise and chose a hero.
